Has anyone any experience of customs on the Dutch side,is it easier than going back through Eurotunnel,I hear that customs on the Eurotunnel can be a pain when bringing back pets and livestock from France.Are there likely to be less delays on this route in September.Are there any good overnight stops driving from Hook of Holland to the German border.

Eurotunnel is fine, including with pets. A well worn process that works well.

Livestock (Chickens?) I'm less aware of.
 
It’s 4 terrapins from Germany,I have the paperwork but not sure if the French customs will try to be awkward

I did outbound earlier in year. Could not believe how quick I cleared the port.

I’ve taken the Harwich to Hook overnight ferry several times, last time was earlier this year. Always find the customs checks on the Dutch side very quick.

Which countries Customs is responsible for the paperwork checks, the Departing Country or the Receiving Country?

Also is the Ferry company carrying out its own checks to avoid return costs if the Receiving Country refuses entry?
 
We’ve had a few crossings from Harwich to Hook, customs was quick and straightforward both was. this year our overnight stop was Rothenburg de Tauber, campsite just outside the town, it was perfect as you could walk into the lovely town on the cycle path , 5 hours from the Port ( we were heading to Austria ) !

With a dog it seems to be both. Initially the vet creates the paperwork, it’s checked outbound by Eurotunnel/Ferry etc and checked again by Eurotunnel/Ferry on return.

Let them swim across the channel and meet them in Folkestone.

To answer the second part of your question “ good overnight stops between the Hook and border” I can say ” yes, there are”.
It also depends on where are you trying to cross the border but from the Hook to border is about 2/2.5 hours. Ferry arrives at 8ish so you are good to go from about 9 (probably earlier)
